The show follows secret agent Angus MacGyver, played by Richard Dean Anderson, who works as a troubleshooter for the fictional Phoenix Foundation in Los Angeles and as an agent for a fictional United States government agency, the Department of External Services (DXS). Educated as a scientist, MacGyver served as a Bomb Team Technician/EOD during the Vietnam War ("Countdown"). Resourceful and possessed of an encyclopedic knowledge of the physical sciences, he solves complex problems by making things out of ordinary objects, along with his ever-present Swiss Army knife. He favors non-violent resolutions and prefers not to handle a gun.

However, as Mac and Jack meet up with Nikki, they find her held hostage by John Kendrick. Mac gives up the bioweapon, but Kendrick shoots both him and Nikki. Three months later, Nikki is dead and Mac is on holiday when his boss, Patricia Thornton of the Department of External Services (DXS), arrives. Thornton shows him video of a lab where the bioweapon was used and calls Mac and Jack back in to help. With information stuck on Nikki's hard drive, the two recruit hacker and convict Riley Davis, who tracks Kendrick to San Francisco. The group not only finds Kendrick, but also discovers that Nikki is alive and working with him for another group. After capturing them both, Mac finds out that Nikki has already sold the bioweapon to someone who plans on making it airborne via an IED. Mac finds the bio-weapon and extracts it from the bomb before it explodes. A few days later, Mac is at home burning photos of Nikki when Jack, Riley, and Thornton come to meet him. Thornton tells the group that Nikki's betrayal has caused knowledge of the DXS to become compromised, so they have to shut down and relocate under a new name of their choosing. Mac chooses the name Phoenix, to which the rest of the group agrees. Elsewhere, Nikki is in handcuffs, being transported by car. After the car goes through an overpass, the driver and passenger discover that Nikki has disappeared, leaving the cuffs behind with a hairpin.

Later on, in order to prevent D-77 from killing Ralph, Macgyver lowers Ralph's heart rate so his pulse can't be felt, giving him the appearance of death. Before D-77 can actually kill him, however, Mac and Jack rescue Ralph, who willing testifies about D-77, and will be put in witness protection. At home, Mac acts as the monster for Bozer's movie, and Riley helps him with the CG software. Jack tells Mac to contact his father, as he hasn't talked to him in a long time. Mac decides to write his father a letter.

An agent of the Phoenix Foundation is killed after she discovered an old Soviet bomb, held by Russian Extremist named Sevchenko, who wants to restart the Cold War. Riley discovers that the bomb uses its own unique operating system. While Thornton goes to find Sevchenko's whereabouts, the team searches for the programmer behind the bomb's code, a man named Alexander Orlov, and his handler who knew the passwords, Victor Levkin. Orlov and Levkin share similar qualities with Mac and Jack, respectively. Orlov uses items near him as unorthodox tools, and Levkin keeps multiple handguns on him at all times. The group go to Russia to collect an old computer to connect to the bomb, but Orlov is kidnapped by Sevchenko's men in the process. The group meets with Thornton to save Orlov, but the computer's keyboard is damaged, and Levkin is mortally wounded. Mac wires objects to the keys, so that when an objects is tapped, the computer thinks it's a keystroke. The bomb is stopped from exploding, and Sevchenko is killed. Orlov is thanked and returned to his retirement home, where he and Riley connect over "The Price is Right." Meanwhile, Thornton goes to tell the dead agent's family about her death, and Mac and Jack discuss how Mac's secretly searching for Nikki.

The Phoenix Foundation gets a tip that Nikki was spotted in Portugal, so Mac and Jack stake out the hotel she was spotted at. However, they find that the woman staying at the hotel was sent by Nikki, and gives MacGyver a key. Mac and Jack are then called by Thornton to meet Riley in Germany. The trio are called to protect a woman named Katarina, a secretary who discovered her boss is selling weapons to U.S. enemies. Katarina received an email from a CIA agent to take a train to Frankfurt, but the agent was killed before the email was sent. The trio are to protect Katarina on the train while Thornton confronts the CEO, Eric Wexler. Unfortunately, she can't arrest Wexler without proof, but promises to come back. Wexler sends a group of men to kill Katarina on the train, but they are thwarted. The men destroy the train's console, as well as thebraking and coupling systems, so the train will crash into the station. Mac, using a flare, rust, and magnesium from armrests, separates the head of the train from the passenger cars, saving everyone. Katarina thanks MacGyver, asking him to call her if he's ever in Germany, and Thornton arrests Wexler. Back at home, Bozer tries flirting with Riley in order to get more digits of Riley's phone number. MacGyver goes to Nikki's apartment to try the key, but it doesn't fit anywhere. He decides to wear it as a necklace, until she is captured.

After some initial hostilities, the teams agree to work together when Matty assures the Coltons they will get paid. Mac and Jack then capture Beck, only to learn that what he stole is electronic coding to bring down any airplane. They arrive too late to stop him from sabotaging one jet as a demonstration for his customers -- the very jet with Riley, Billy and Palmer on it. At first the team is hesitant to believe her, given her past, but upon further investigation, they find truth to her claims. They discover money hidden in the walls, which Mac reveals to be counterfeit. Matty visits an old friend, CIA Deputy Director Julian Halsey, in hopes of identifying Echo. The team tracks clues to Lima, Peru. After some trouble with local authorities, they locate the facility making the fake cash and capture a man trying to clear out everything. At Matty's request, they use the suspect's phone to see who tipped him off, and a burner phone on Julian's desk rings. He takes Matty captive in his car, but she manages to crash it, allowing the team to find her alive and arrest Julian. As Matty recovers, the team realizes that they are missing money: a million one-dollar bills that the counterfeiters had not yet turned into hundreds. It's then revealed that Dawn left the money on the porch of a children's home where she once lived.

Synopsis:
After a prominent Senator gets a ransom request over a compromising photo on his old laptop, he comes to Matty for help, knowing that there is an even more critical file on the computer regarding the top-secret "Project Dragonfly". Matty sends Mac, Jack, Bozer and Riley on a "needle in a haystack" mission in Ghana to locate the computer's hard drive in a massive electronics landfill. There, they encounter a 16-year-old girl who works for a ruthless man in an operation that recovers anything valuable from the landfill's contents. After a successful mission, Matty is shown privately viewing a video file on the recovered hard drive. The video shows her husband, Ethan Reigns, announcing that he's about to begin a deep undercover assignment for the CIA on August 7, 2010.

The Fence tasks Riley to steal a dirty bomb hidden in a brief case from Silverwall in Moscow. Matty threatens Charlotte to help them to stop the dirty bomb from getting in The Fence's hands, in return for not telling her family the truth about her activities. There are extensive security measures in which they need Charlotte's help to get through, but the Phoenix team successively infiltrates Silverwall and finds the dirty bomb. Mac determines that the bomb is made of Americium 241 and successively defuses it with Charlotte's help. Charlotte double-crosses Mac and handcuffs him to the table, getting away with the suitcase. The team finds the plane Charlotte is scheduled to fly back to Los Angeles in order to hand the case over to The Fence. To stop the bomb getting into a domestic terrorist's hands and exploding on American soil, Riley intercepts the exchange. But since Riley was initially pretending to be Charlotte Cole, this forces The Fence to hesitate when they are held at gunpoint. The Fence reveals that he has Charlotte's family in captivity to determine the real Charlotte Cole. With Riley about to be shot, Mac saves her with a flaming tire trick.

After a successful capture of the perpetrator, Jack tells the group that he is leaving on an open-ended mission to take down international terrorist Tiberius Kovac, who was thought to be killed in an explosion years ago but is very much alive.

The cartel hits are discovered to be a plot conceived by Murdoc himself, who used his son's visits to breach the black site's security system and lure Helman to him. In a scuffle between Murdoc, Bozer and Helman, both Bozer and Helman are shot while Murdoc escapes. However, Murdoc is later captured by Mac and his father. As additional punishment, Murdoc is forced to share an adjoining cell with Helman, who survived the shooting, as did Bozer.

Out of contact with Phoenix due to their cell phones being lost in a scuffle in Bosnia, Mac and Desi happen upon a truck that has fallen into a sinkhole, trapping a family and a badly injured border guard. While helping the family get out of danger, Mac learns they are Syrian and the border guard was shot by a rogue group trying to keep Syrians out of the country. Back in Los Angeles, Bozer is thrilled that Mac's father is letting him drive his new company vehicle with all the bells and whistles. But upon pressing the brake to start the vehicle, Bozer realizes he's triggered a bomb that will go off if he releases the brake. Riley eventually disables the bomb by hacking into the vehicle's CAN bus, but now Phoenix must try to figure out who wants Oversight killed.

Mac does all he can to disable the booby trap, but Mason has anticipated his moves and offers Mac a choice: save his friend or allow a hundred innocent people to die from another bomb he has set. Charlie sacrifices himself to let Mac off the hook, after which Mason reveals a grudge he holds against James MacGyver for ordering an extraction mission that caused the death of Mason's son. As a result, he says he will continue to torment Angus MacGyver by forcing him to make painful choices. Mac devises a way to save Desi while the rest of the team tries to catch The Merchant and Titan. They save Desi, but The Merchant and Titan escape. In the end, they are shocked to learn that Titan appears to be Matty.

He then takes the Phoenix team to a small, impoverished town just across the Ukrainian border to rescue Emilia and rid the town of the rebels for good. Synopsis:
When Los Angeles County has a blackout, Riley discovers that "N3MESIS," an old code developed by her and two of her hacker friends, Kai and Peyton, is being used to hack a nuclear power plant. Riley tracks down Peyton to get the master key. Riley is able to reboot the power plant computers but, during the reboot, someone takes over the computers and starts a sequence to trigger a meltdown. While Mac and the team devise a contraption to provide core cooling and buy time, Riley and Desi locate Kai, who was caught on video hacking the county power grid. Kai says she was paid by someone, who turns out to be Peyton, having orchestrated the attack to expose weaknesses in the plant's security. Although they save the city from a meltdown, Mac is forced to sacrifice the power plant supervisor's life while he was trying to close down the nitrogen tubes manually. Riley visits Kai in prison and thanks her for helping take down Peyton. Mac and Russ watch a video that James MacGyver left in case of his death. He gives them a string of numbers, after which the USB drive and laptop self-destruct.

The team learns that the secret code James left leads to the address of a remote home where Nikola Tesla himself was building a superweapon. When CODEX ambushes them at the old house, it causes Mac to lose his short-term memory. Mac undergoes a dangerous memory treatment, transporting him back to a house in the 1920s where he encounters an old school bully, the power plant supervisor who was sacrificed (from the previous episode), Thomas Alva Edison, Alexander Graham Bell, his mother Ellen (whom he learns supported File 47), and even his evil self before he meets Tesla to get the answers his memory lost. Meanwhile, Russ, Desi, and Riley work without Mac to find the superweapon before CODEX does. They find it in an abandoned mine and learn that it's a type of electromagnetic ray gun. A recovered Mac gets on the phone with the team and helps them arm and use the weapon, which thwarts all the CODEX soldiers except Scarlett, who escapes. The episode closes with Desi making dinner for Mac in his home, as Mac looks at a window and sees his evil self smiling back at him.

Having captured The Merchant in China, The Phoenix drugs him and brings him back to L.A., where Russ concocts an elaborate simulation to make The Merchant think he's in a Chinese prison with Mac for a cellmate. Pretending that Aunt Gwen convinced him to join CODEX, Mac tries to get The Merchant to reveal the location of their bunker. However, The Merchant figures out the simulation and gets a coded message out to CODEX, who plans to storm the building. After a bloody battle, The Merchant is taken away in a car, but it's revealed his captors are Russ and Bozer. Russ reveals they intercepted CODEX earlier and the battle The Merchant witnessed was staged. Riley realizes that she likes Mac, which Bozer knows. Mac later visits the imprisoned Merchant and asks how he almost believed in Mac's commitment to join CODEX. The Merchant says Mac sounded truly conflicted about his ideals.

Russ questions Mac's loyalties when bio-feedback reveals he wasn't lying in his conversations with The Merchant. Mac insists he was playing a role, but Desi is also suspicious. Russ and Matty visit the White House to enlist military support to stop CODEX for good. Mac vehemently disagrees with a planned missile strike, knowing there are children and innocent people on the CODEX compound after conversations with Gwen. Gwen also revealed that Mac's mother did not die of cancer, but was murdered by the U.S. government. Mac goes rogue, certain that the best way to stop CODEX is to join them and convince them there are other ways to achieve their goals. He takes Scarlett out of custody to help him enter the compound and they are later joined by Riley. The three obtain Tesla's Shiva weapon on the way and use it to thwart the incoming missile. Gwen welcomes Mac and Riley into CODEX.

Synopsis:
At the CODEX underground compound, Mac meets with Gwen's boss Leland. Mac and Riley are then given a transport assignment and, though they are kept in the dark about the group's plans, Mac deduces they have some kind of nuclear device. Along the way, they are confronted by Russ and Desi at gunpoint. Mac is able to convince them he's still on their side, but the meeting is captured by a CODEX camera. Leland shows the footage to Gwen and states that Mac and Riley will be killed when they get to their fake destination, along with members of Gwen's team. Mac is able to convince Gwen to help him save the world. Mac figures out that the nuke will be used to trigger the massive volcano that rests under Yellowstone National Park by blowing up a dam and forcing water down a thousand-mile drilled passage. He concludes that they can't keep the bomb from exploding, but he can disable the nuclear reaction. Unfortunately, his timing device is destroyed in a scuffle, so Gwen volunteers to trigger Mac's device manually, sacrificing herself. Reunited with The Phoenix, Mac arranges a Senate hearing wherein he presents his mother's climate change research.
The Phoenix team tries to locate Paula Matos, who worked the legitimate businesses for international arms dealer Gustavo Salazar before he forced her to the criminal side. They learn she is likely being held in the Zurich Grand Hotel, which is really a front for international criminals to hide out. After Mac and Russ convince Vincent Broulee, son of the hotel's owner, to get them access, Matty sends Desi and Reilly to check in under the guise of being cyber criminals. Mac and Russ eventually follow, but Vincent double-crosses them, putting the entire team in danger.
After an MI6 agent whom Russ mentored is killed when she tries to keep a deadly bioweapon from falling into the hands of terrorists, the entire Phoenix team works on a retrieval plan with one addition: notorious cat burglar Jess Miller. Unable to pull off the heist herself due to having a prosthetic leg from a past injury, Miller is asked to train Desi. Despite the timeline being moved up and cutting her training short, Desi performs flawlessly, but the vial containing the virus has been moved. This forces the team to use one of Miller's other skills while Mac improvises.
After Mac and Riley successfully retrieve the plans for a suitcase nuke thought to be ordered by CODEX leader Leland, Russ is tailed on his drive home and abducted. Russ is forced to make a video, and Riley catches a glimpse of CODEX soldier Roman, thought to be dead. Russ says CODEX wants a mercenary named Eric Andrews in exchange for Russ's freedom, while off-camera, Leland gets Russ to reveal the location of a scepter that Mac's Aunt Gwen had before she perished. With the FBI refusing to help, Mac and Desi break Andrews, known in Southest Asia as "General Ma" (demon), out of the prison where he's been since 1985. With Andrews becoming an ally, Mac and Desi rescue Russ. Back home, Russ reveals he told a half-truth about the scepter's location, then reveals it to the team and shows that it contains electronic files of all CODEX's plans.

Synopsis:
After Mac and Desi visit Desi's parents, they discover that Desi's brother, a medical examiner, is being forced to list a murder victim's death as a suicide. The people making the request have threatened to kill his parents if he doesn't cooperate. Although Desi's true profession remains a mystery to her family, she assures her brother that she and Mac can help. Elsewhere, Russ and Matty attend an awards ceremony where they try to recruit a teenage genius. Shortly after, they notice the teen being followed by what the team is later able to identify as FBI agents. To find out what agent may have gone rogue, they reluctantly consult Elliot Mason, who turns out to have a connection to the teen.
Jack Dalton's body is returned to the US after he is killed in pursuit of international terrorist Tiberius Kovac in Zagreb, Croatia. Kovac is said to have blown up himself and Jack rather than be captured. The team has little time to mourn, as Mac receives a coded postcard that Jack ordered to be sent upon his death. The card is from Jack's alias "Ozzy Ulrich" and references the "wilderness of mirrors", which Russ recognizes as code for deception. The team heads to Zagreb, where they are double-crossed by local contact Anya Vitez (Bojana Novakovic), whom Russ knows from the British Consulate in Croatia. They soon learn that Tiberius Kovac never existed, and was instead created by Anya to cover her criminal enterprises.
As Mac, Bozer and Riley are quarantined at Mac's house, they come across shady business at a neighbor's house. Mac is overtaken by a thug, and learns from the neighbors that their son, who runs a cleaning business currently disinfecting a closed shopping mall, has been threatened by the thug's crew. Mac deduces the criminals plan to impersonate the cleaning crew and rob a jewelry store in the mall. After getting free, he calls in Desi to assist Bozer, Riley and himself in thwarting the robbery and ending the threat. Meanwhile, a casual fling between Russ and his former colleague Sofia turns into a 28-day quarantine. Sofia discovers research Russ is doing on an old treasure, and he later learns that Sofia took photos of the research and fled.
Mac has been secretly working with his college friend Frankie alongside two other colleagues to develop a cure for cancer using a rare snake venom. Mac gets a call from Desi, who is still having trust issues following the CODEX mission and tailed him, and he goes outside to explain to her. When the two return to the lab, they find it ransacked with the two lab assistants dead and Frankie missing, and soon learn that the snake venom could be used as a bio-weapon. What ensues is a race to beat the clock involving Phoenix, the Department of Defense, and a middleman who betrayed his country to take a higher payment from a criminal element. The rogue agent is later revealed by Matty to have been paid by CODEX.

Synopsis:
Phoenix is visited by former Hawaii Five-0 member Jerry Ortega, who once helped Mac and is known for his conspiracy theories. Ortega has discovered some recruitment efforts by CODEX that he thinks may be valuable. However, Mac and Desi are pulled away by Matty for a case, and this one is personal. Her friend and former mentor, a cold war hero, has reached out about strange illnesses among his staff. Back home, Ortega learns of a bomb request from CODEX, and Russ realizes Jerry is the best person to impersonate a bomb maker. During the meet, Russ and Bozer are able capture four CODEX members, while Ortega grabs a flash drive off one member. Russ learns from the flash drive that the CODEX recruiting efforts are more widespread than anyone thought.
This episode is a crossover with Hawaii Five-0.

Synopsis:
The Phoenix team learns that two U.S. soldiers transporting a hard drive containing DOD intel through Uzbekistan are in danger. When Mac, Riley and Desi arrive, they are surprised to see an American leading the group trying to steal the hard drive. Mac makes a highly risky move to keep the intel from being communicated, leading Desi and others to feel like he is trying to prevent any more friends from getting hurt after the tragedies with Jimmy, Gwen and Jack. Russ and Bozer receive information that CODEX leader Leland may be behind the hard drive theft, but after figuring out where he is, they find his dead, burned body. Russ deduces that the reason they are seeing so many random acts from CODEX recently is because the many members and factions are fighting to fill the leadership void.

Synopsis:
Mac's plans to propose to Desi are interrupted when Matty and Russ learn a CODEX-wide communication has originated from Mexico City. When Mac, Desi and Riley arrive, Mac learns that Murdoc is calling the shots, later discovering that Eric "General Ma" Andrews (Ep. 5.3) broke Murdoc out of the dark site. When Desi and Riley are detained and Mac is cornered, the group learns the ultimate plan as a web meeting with all CODEX cell leaders begins: Andrews plans to assassinate Mac on camera as a means of ensuring his election to replace Leland as CODEX leader. During the caper, Murdoc reveals some big secrets within Phoenix that he learned, such as Riley's feelings for Mac and some tragic news about Leanna that Russ has kept from Bozer.
When the leader of a freedom fighter group in the Republic of Srpska goes missing, Mac and Riley head there to find him, only to learn of a big underground syndicate that uses nanotech to track the protestors. Both must save the protestors, while Russ works to disable the tracking software developed by a former MI6 professor he knows from his past. Working with his new assistant, Parker, and "acting director" Bozer (so titled because Matty is busy in D.C.), Russ juggles assisting Mac and Riley while Desi is on a separate mission in the Andes. All of this happens under the watch of the Minister of Defense from the UK, who is here because of an agreement to collaborate between the American DOD and British Ministry. Originally, she declines to work with the Phoenix because she always gets left out by Russ. She changes her mind after witnessing the performance of the whole Phoenix team. Although he and Riley are successful, Mac later finds Chinese serial numbers in the nano tracking devices.
Mac, Desi and Russ go undercover at a royal Indian wedding to protect a princess whose causes are opposed by multiple groups. However, the real threat appears to be someone much closer. While there, Russ runs into Sofia, and presses her about why she left suddenly when they were quarantined. Sofia ultimately admits to having interest in pursuing the Incan treasure that Russ has been researching for decades. Back home, Matty and Parker work to uncover the source of the nano trackers that are still inside Mac and Riley. Also, Bozer becomes suspicious of Riley when he sees evidence that she has reconnected with her old hacking network.
When an antique car that connected to a former head of the mafia is founded on barn, Mac & Desi Went to Italy to find the car and proof that the head of the mafia is not dead. but their mission got sideways when they got accused of murder by the local police and their captain (Who has the history between him and the mafia) and things got worst when soon they discover that Both of Mac's hand is paralyzed because of the side effect of the nano tracker inside him & Riley. Even though Matty disagrees. Mac & Desi Met with Russ & Riley at San Marzano and with the help of the local mechanic group. they held a car show in the city to find the head of the mafia. Although it went sideways because to the Italian police captain, they did eventually catch the head of the mafia. At the end of the episode, while Matty is busy looking at the Dealer of the nano tracker thanks to Riley Hacking the dealer front camera, she saw the dealer get shot and murdered right before the murderer cut the transmission directly.
Mac, Desi and Bozer visit the home of Bozer's parents after learning that Bozer's Aunt Pamela passed away when her vehicle ran off the road into a river. Mac discovers that Pamela had ingested an unusual amount of chlorine, indicating she was drowned somewhere else first. Mac and Desi follow up on the possibility that Pamela was about to expose a cover-up involving the municipal water supply. Meanwhile, Bozer tries to protect his mother, Lauretta, after a chase convinces him that she is the next target. Lauretta soon learns that Pamela secretly sent her damning evidence on the culprits. Elsewhere, Riley investigates the company that manufactured the nano trackers, visiting the founder, Dr. Basco Fox, under the guise of looking for employment. She later uses her hacking group to remove evidence from the building, without permission from Matty or Russ. Security footage retrieved shows a dismissed employee stealing materials on his way out.

Synopsis:
The team learns that Orson Marcato is behind the theft of the nano trackers that are inside Mac and Riley. During a preliminary fact-finding excursion, Mac and Riley disappear for a day. They are later located in a corn field with no recollection of the last 24 hours. Memory exercises (and later video evidence) lead them to realize they were the subjects of experiments to see if the nano trackers can be manipulated to control their physical actions. Marcato's assistant is captured and questioned, and she reveals the U.S. government is behind the experiments. Matty confirms this during a meeting in D.C., as the team rushes to prevent nano trackers from being pushed into hundreds of U.S. soldiers and their families at a D.C. rally. After successfully thwarting this threat, Bozer proposes a way to remove the trackers using oxygen and pressure in a hyperbaric chamber. This is successful, returning Mac and Riley to normal. However, Mac soon meets with the Phoenix team to announce his resignation, stating that if his own government can conduct experiments without permission, he can't be a part of it. His colleagues follow suit in resigning, until Russ and Matty announce their plans to make Phoenix a fully private entity, which will refuse any government contracts and only work on cases of their own choosing. This brings everyone back into the fold.
